Hit Upgrade button on your fleet after. Do not bring destroyers or corvettes into the battle as the scourge will decimate them.

It's still a crawl late game. I just got a Ryzen 2600x and I've noticed that Stellaris totally maxes out one of the cpu threads while only using a portion of the others. It's definitely constrained by single core speed. I have a 7 year old potato and have zero problems.
