Sign into the ecobee customer portal. There you can group thermostats together and they will work together and share settings, etc. You have to do it from the website as this is the only way currently to group them. It is not possible in the ecobee app. I have a 3 zone system and have it setup this way.

40 VA should be plenty of juice to run an ecobee - they use only 3.5 VA each. Zone valves (at least the common Taco valves) only use about 2 VA each. Therefore, I don't think the issue is an under-powered transformer. One test might be to switch the ecobee to a zone on a different transformer, to see if that fixes the issue.
